Wenn Du Puttys pscp meinst: Ja, das läuft verschlüsselt per SSH.
Du solltest allerdings für SSH auf Key-Auth wechseln und Password-Auth deaktivieren.

ich habe übrigens ein sehr gutes Tutorial gefunden, das die Installation von Glassfish auf UBUNTU beschreibt - inkl einiger Empfehlungen hinsichtlich Sicherheit:

Der Verfasser beschreibt sehr gut, wie man per iptables eine sichere Installation bekommt. Er nutzt iptables auch zum Redirect der Ports 80, 443 auf die jeweiligen Glassfish-Ports 8080, 8181, d. h. man braucht keinen Apachen mit modjk etc. Vielleicht schaut Ihr da mal rein. Nach meinem Halbwissen beurteilt, scheint es perfekt.
